Stanikzai scored 101 not out from 90 balls as Afghanistan posted their highest-ever ODI total of 338 all out in 50 overs at Greater Noida.
Opener Mohammad Shahzad's 63 and 68 from Rahmat Shah had put Afghanistan in control, while Shafiqullah added 35 from 17 balls.
Paul Stirling took six wickets for 55 runs for Ireland, with three wickets in his last over, to post the best ODI figures for an Irish bowler and he then fell five runs short of a century as they looked to chase down 339 to win.
Afghanistan bowler Rashid Khan took six for 43, including the wicket of William Porterfield (45), as the Green and Whites managed 304 all out in 47.3 overs.
